You can do it either way and choose which sounds best for you. But I would use the boss guitar effect pedal as the foot switch to go from distortion to clean. I don't use the switch pedals that come with the marshal amp, and keep the Marshal amp on clean the whole time. There is also a second output on the boss pedal that is "clean out". Plug it in to a second clean amp, this will add a clean sound to the distorted sound and make it sound crunchy and strong or plug it in to a distorted amp and you'll have more distortion than you'll know what to do with. If you don't like the clean sound add a chours pedal. (reverb, delay and multieffect pedals are also nice). Experiment with different configurations and the order in which you line up pedals and amps.
